Addition to Sayid theory: Ben was also Jacob and had been some form of him since being to the temple as a child. Jacob describing Ben as "an old friend who grew tired of my company" despite Ben claiming to never actually seeing Jacob has a very Jesus' footprints in the sand feel to it.

*moderate spoilers* Thinking on it I think budget issues were responsible for some of the story/other issues with the mini-finale the other week, we knew this season was being made on the cheap and for the most part they've covered fantastically, but I think that episode is where it really hit home....
